How much do you guys charge to set up an ad campaign?

Apart from the bidding and running the campaigns. Many ad agencies require a small set up money. As I know here are many marketers, so my question to you guys is how much do you guys charge to set up an ad PPC campaign?

Setup money varies. It can be $10 or $1000. It depends on the agency and the type & size of campaign it is about to rank.

For small ecommerce site's campaign which may reach upto say $5000. Can have a setup fees varying from $100-$500.

Pretty much nailed it. Although I will say that despite of the clients budget and the niche market. You also should look into the clients business strategy. It might also happen that if the client is new unknowingly he or she spent money which is even needed as a setup just because you asked them to.
